Changing from Comodo to Let's Encrypt

I currently have SSL configured on my primary domain with a Comodo cert that is due to expire soon. I was hoping to try out Let's Encrypt before expiration to see whether it is a viable option for me. I was able to create certs for a couple secondary domains, but when I try with the primary domain I get error messages similar to: Is the problem that there already is SSL on this domain? Do I need to disable or remove it before I can set up Let's Encrypt? Note: DNS for all tested domains is still on 1&1.
